I don't wanna ask her because I don't wanna make her uncomfortable, but I'm just curious and I feel kinda guilty asking.

When you state that "we" are on birth control, does it mean that you also are taking precautions (condom) or that the "we" is limited to her having to take the necessary contraceptives?
Since I don't fornicate, I cannot speak from experience but I presume that there is a psychological issue here or worse, a lack of sincere communication. It has been 3 years but for all that period of time, you never bothered to ask her why she does that? Do you guys even communicate with each other on other topics? How do you expect your relationship to last if you don't talk with each other. Furthermore, this should not be a topic to avoid as it seems important to you but you are willing to keep your mouth shut because you don't want to make her uncomfortable.
There is no shame in asking her because you don't feel comfortable about this situation. There may be an underlying condition but if you don't ask, you will never know the true reason for her strange behavior.
